The Spanish international, who scored a hat-trick in his side's 6-0 win over Alaves at the weekend, was gifted the simplest of tap-ins when Basel goalkeeper Pascal Zuberbuehler failed to gather a harmless-looking cross after four minutes.
The win means Depor leapfrog the Swiss side in the standings and are now level on points with Juventus who were brushed aside 3-0 by runaway group leaders Manchester United in Turin.
Despite their flying start Depor never looked entirely comfortable against their hard-working opponents and the Swiss side will be left ruing a string of missed chances that came their way early in the first half.
Basel midfielder Carlos Varela went close with a fierce drive soon after Depor had taken the lead and defender Marco Zwyssig saw a goal-bound header blocked by team mate Christian Gimenez midway through the first half.
Depor looked far more dangerous when live-wire winger Jose Emilio Amavisca came on for Fran after the break, but still had to endure some nervous moments before claiming their narrow win.
