Jimmy Floyd Hasselbaink scored in the 77th minute and Wayne Bridge in 85th for the London side who needed only a draw to ensure top spot in the group and controlled the match from start to finish.
A late winner from Sparta Prague against Lazio in the other group match ensured the Czech side advanced, sending third-placed Besiktas into the UEFA Cup.
The game was moved to a neutral venue because of security concerns after a wave of bombings in Turkey last month, but the AufSchalke stadium was packed with Besiktas supporters.
The second half was held up for more than six minutes after Turkish fans rained paper and missiles on to the pitch.
