Tomas Rosicky struck the winner from the penalty spot on 62 minutes for the German side, who also sealed their passage from Group A, after David Seaman had clumsily brought down Czech striker Jan Koller.
Arsenal went ahead in the 19th minute when Thierry Henry curled a free kick over the Dortmund wall and past the static Jens Lehmann.
The German champions equalised in the 38th minute when Czech Rosicky sent an inswinging free-kick into the box and a deflection from Brazilian Gilberto Silva left Seaman helpless.
